How do you figure?  You can access the questionite exchange from the Zen store and Questionite store buttons under the minimap.  You can refine the questionite itself right in your inventory, from the currency menu.

Why would you have to leave to cash in your questionite?

I'm pretty sure the mission will sit on that objective and let you back in right to that point, too. Since it's right after a major boss fight. So long as you never complete the giant robot section you should be fine.
